Before converting, you should know the best format of iPad is mp4 (H.264/AVC video codec, AAC audio codec), so I think you just need a right converter to convert your mkv videos to right iPad mp4, then transfer the converted videos into itunes, then sync it to iPad. Use free handbrake or imElfin Video Converter.
